That Aya and Momiji personally don't get along is pretty new information. It was disclosed in DS, several years after the release of MoF. Before that, fans simply had to guess what Aya and Momiji's relationship was like.

For the most part, the reasonings seem to have been that Aya is Momiji's superior, and that since Momiji is a wolf (dog) she would be loyal and friendly to her. This interpretation seems to have stuck around for the most part, because it has a much longer history. There are exceptions, however.
