The game is canon therefore all the routes are canon, it's not like they're in conflict with one another, chronologically Reimu is the last route before Shikieiki (all other endings conclude that it's the shrine maidens job to take care of it and therefore imply Reimu hasn't reached the Yama yet). Shikieiki sets out after Reimu reached her to go around Gensokyo to see if the girls are following her lectures and if Komachi is doing her job. However it's hard to say where in the PoFV timeline Komachi's route is set.
