If you take her character at face value she's a fairy with a very busy, out-of-place design. Most people take everything in entertainment at face value so her baseline popularity tanks. I love her because she's clearly concealing things which is exciting in a setting so full of bravado and godlike powers flaunted openly.

Fairy-God-Empress Eternity Monarch is based on a lot of things though. Her own dialogue, her name, her assisting Cirno to defeat Okina, her music and titles, and now of course the events of VFiS. Nips were speculating about these things even when it was just the demo.

Eternity's popularity is hard to quantify because touhou popularity tends to revolve around how well they catch on with the secondaries. Take LoLK for instance, Sagume was insanely popular at first but is already below Rumia in the latest poll, meanwhile Junko has risen in popularity over time and with current trends will overtake Sagume next year. Eternity however is such a strange and mysterious character that I don't think secondaries have any idea what to do with her: Is she a playful fairy or an intelligent schemer? Why does she wear the leaf dress? Who does she get along with? (Hirasaka's helping with the last one but also raising more questions.) Her character is completely in question because of the whole EX possibility. This is markedly different from Rumia who is a sexy autistic cannibal either way (or a member of the fairy posse depending on the artist), and is really popular for those known traits rather than the EX theory itself.

Overall though I think there is a substantial amount of anticipation for what will happen with her character and clearing the questions surrounding her will lead to greater popularity. If the questions are never answered she'll probably be one of the most obscure touhous because her introduced design really doesn't fit in at all.
