I think the problem with Sanae is that people have the wrong expectations for her as a character. If you look at it objectively, with all her involvement in the games plus appearances in the manga, she's had quite a bit of exposure and character building. She's certainly more interesting and fleshed-out than the majority of characters. So why do people perceive her as boring? I think it's because she's so close to Reimu that people judge her through the lens of being "another Reimu", so to speak.

The only true protagonists of the series are Reimu and Marisa. As the ones who are pretty much ever-present, they're far and away the most interesting, dynamic, developed, and so on, because they basically have to carry the series on their backs alone. People tend to treat all the playable characters as a "protagonist club", but really, the rest of them are just occasionally along for the ride. You simply can't apply the same standards to anyone else that you would to those two.

However, since Sanae shares several characteristics with Reimu and is so often playable, people tend to perceive them as being on the same level, as being two of a kind. That's totally wrong, though. Sanae is still a side character, and what's more, was specifically created to be easy to write. That means she's more straightforward, and also not as strong a presence, since she's meant to work well with the others, not lead the story on her own. It doesn't mean she's a cardboard cutout.

I think that if people didn't see her as a third protagonist, and instead judged her in comparison to the other supporting characters, she'd get a lot more love. But, life isn't fair. Also, most posters here are secondaries who don't know shit about any character to begin with, so there will never be good threads about anyone, give up hope now.
