Difference is that the ships in KC are being improved, via remodel process, to actual specifications drawn up on paper for successor designs. And on a related point, I'm not certain if Noshiro K2 and Yahagi K2 are actually Kai-Agano after all, as they are lacking a fourth turret on their rigging.

And if paper-only equipment was restricted, then it would be rather unfortunate for a game based around IJN assets to be procedurally obsoleted by Allied assets, forcing excessive fit bonus mechanics to achieve parity, which eventually ends up in similar asspull territory as allowing paper assets in the first place.
