Because it's like REALLY hard to find something to dislike about her. An ordinary, obnoxious magician who began with no magical gifts could probably nuke half of Gensokyo and has is more well known AND liked than the miko savior(s). She's an inspirational story to the little man!

I've never played the PC-98 games, but this remake of 'Casket of Star' seems more fitting to Marisa's awesomeness than 'Love Colour Master Spark'.
