I think that originally the idea was that the abyssals were the allies.
As time went on, Tanaka realized that he wanted to fuck all boats and not Japanese boats.
I think the developers also realized that using corrupted and suffering versions of the girls we know and love would make the game compelling. Now the abyssals seem to be corrupted shipgirls from both sides.
