That's literally just the vanilla curse of restoration. Any and all DA have this. And you can't heal damaged body parts cut by the MEoDP that way as shown when Shiki cut Roa and Vlov.
No, Arc just remade her whole body from nothing with a new concept.

My question is what is this sort of 'defense' she has while she is in the process of resurrecting. Ciel states Arc becomes much more powerful if you strike her down while she is in the process of healing herself/powering up.

Arc has more than one way to change her stats by drawing energy. The one she used in Ciel's route (True), which allows her to resurrect and modify the power of her vessel, she is also impervious to any attack here.
But she can also increase her stats and grow stronger mid battle, as demonstrated on Day 9 during their battle. Ciel also outright states here the longer she draws out the battle the stronger Arc becomes.

The former allows Arc to outright rebuild her vessel itself, the later allows her to increase her basic parameters based on her vessel's capabilities.
