Youkai eat humans as well. This is discussed multiple times throughout the series. There is very little to even speculate on in that regard. The only thing worth questioning is if they actually need to eat humans.

And it's not like that's the only dark element in the series, we've got murder, suicide, soul eating monsters and conspiracies. Hell, the entire original story that came with the first print of DiPP was explicitly dark as hell, featuring several protagonists in what can only be assumed to be a modern Gensokyo being eaten or killed one by one.
