You know Hecatia isn't actually Eiki's boss, right?
The Ministry of Right and Wrong is run by yama and kishin, and their vision of hell is very different from Hecatia's, whose view on the Ministry is more that she doesn't mind them, since hell accepts all sorts as long as they have the power to back it up.
At most, as a "goddess" of hell, Hecatia would be to Eiki what regular deities are to the human villagers; they get worship and respect, and are considered "above" the ordinary folks and the world is more or less considered "their" domain, but just like how Kanako isn't running the village's baker's business, Hecatia isn't going to give orders to the Yama Kings. She could probably exert influence if she wanted, but it'd be out of character and they'd only go along with it because Hecatia scares the piss out of them.

It's not just Aya who fell victim to the power/status creep. Remember back in the day when Eiki was considered one of, if not the most formidable 2hu in Gensokyo and a big shot in hell who was only bound by the laws that the Yama have to follow, and otherwise pretty much omnipotent? Then Hecatia came along and Eiki was effectively demoted to the status of some no name middle manager.

Well, there are three Hecas, so it wouldn't hurt to have more people to distract her. Especially during "bring your daughter to work" days when Clownpiece is there too. She's bound to cause trouble of some sort. And you never know when Heca forgets her lunch and Junko has to bring it down to the office for her. She can be a real walking disaster whenever she wants to.

She's a great middle manager and really keeps things running in hell when her boss is out spending the night with her new wife.
