In my experience with ripping IVs with MakeMKV, there's usually only one or two titles you need to rip that contain all of the segments on the DVD. Just rip the biggest title and maybe the last one or two (to check if they're bonus scenes not included in the larger title) and uncheck all of the rest. You'll still have to merge them afterwards, but it's a bit less of a headache to deal with.
