Because Lunarians are simply more powerful and have technology beyond Star Trek levels? It was even stated by ZUN that they are simply too strong for earthlings to beat.

And you really think youkai were driven into hiding because humans started using gunpowder and steam technology?

It was stated many times that they are immune to normal attacks. They could throw all human armies at Gensokyo youkai and they still couldn't so shit. Yukari or Suika alone would be enough to handle combined military might of the world.

Youkai allowed humans to have the outside world to themselves. It was their choice. They were not defeated or forced into hiding by humans. Even Akyu, who's obviously on the human side, admit it's true.

Do you even realize how easy it would be for youkai to make humans fear them again? Most powerful youkai could just go to the outside world and start murdering people. It wouldn't take long before at least some humans would start spewing bullshit about the end of the world, hell's demons coming to get us all or man eating aliens secretly invading Earth. People would start discussing it and some would at least subconsciously believe it may be true and that there are real monsters out there. And that would be enough for weaker youkai to roam the outside world freely.
