If I remember right, 3gakki FE has more CGs for the main girls' routes (Nagomi, Erika, Yoppi, etc.) but cuts the routes for Inori, Mana, and Tonfa. There are a few unique CGs for Mana and Tonfa in 3gakki FE though in little mini-routes they have. Basically, if you care about Inori, Mana, and Tonfa's routes you'll have to play 3gakki regular edition.
