I believe that Yukari is delusional enough to believe she's doing the right thing. Reimu was doing something wrong and she knew it, that's why she kept the abuse at home and was ashamed of Aya revealing it to the rest of Gensokyo. Yukari is proudly displaying her therapy for everyone to see: Anon is getting the medical care he needs, Yukari's most loyal subordinates are watching over him, he gets to see his friends and daughter regularly, and Yukari is regularly interacting with him herself! Anon's geographical limitations are just a side-effect of keeping Reimu out until she reforms herself.

I bet her initial visit to Anon while dressed as Reimu was just a wacky prank that went a little wrong when she gapped in on Anon getting dressed. Then Yukari stepped up her prank a little too much when she pretended to assault Anon. Then her biological gap hag clock kicked in and all of a sudden Anon was bound and gagged inside a dark room so Yukari just went with it. It could've happened to anyone.
