I can't remember there being any indication in that bad end that SHIKI's in control. I remember the injection bad end though where you return home to activate the pantheon and you (Roa/SHIKI) say it's been 8 years.
They seemed to make Roa's influence taking over SHIKI more obvious in the remake because he originally appears to you like this before stabbing you and saying SHIKI has accomplished his objective.
