Nah I wouldn't worry too much about the sequel, nasu is able to write something to justify putting together the alternate routes stories like he did with Hollow Ataraxia, Kagetsu tohya and melty blood. I'm more concerned about where the world of tsukihime is going to expand after that, it may go the way of Stay night in which only Zero and HA are the "main or original" stories and then they just use the world of fate into completely different things like Extra or Fgo.

It's a lot like how Last Episode ironically reaffirms Fate route, reminding you that although there is a point to the progression, "a life can pass just like that". Even in Melty Blood, which is not even based on her route, Shiki is still dating Arcueid. It's canon, and probably going to get Shiki the furthest.

It's just the context of the Far Side routes making you consider that maybe you don't need to run to the end of the world to find happiness, when you have unfinished business under your bed - but that doesn't make Near Side Shiki an asshole just because the random events leading him to Far Side never happened.
