Akatsuki can be gotten using 30/30/30/30 but she drops in the earlier stages during non-boss battles as well.
Kongou can be gotten using 400/30/600/30 but she can also be dropped by bosses in area 2 so its better to just farm her there as well.

Some of them do. The most common ones are during dailies when you need to complete a simple quest to continue on to the quest that's similar to the one you just completed. Just check the ones you know you're certainly going to do and complete and you should be fine. If you have ones that you aren't doing but are checked then its just a waste.
