Your initial assumption is correct. Their stats and abilities are completely overwritten by the new card. Much like in the Pokemon TCG, it is placed on top of the old card and replaces it, while still retaining damage/burst/etc. Perhaps I should better phrase that in the rules.

Reyvateil cards can be... you know, actually, I hadn't thought of that. I think I had originally deigned them to be usable in the Preparation Phase, but having them only able to do it in the Reyvateil Phase makes more sense.

Yes. There's really no downside to losing a Vanguard at this point, as you can very easily replace them the next turn.

AT 1 has no routes at all. Just play the sequel, in it your decisions actually decide which reyvateil you get at the end.
