We don't see Kisaku's reaction to his father trying to dissuade them. It's much more likely that Kisaku is just blowing off steam and saying things without thinking them through.
In general, he's presented as brash and quick to anger, and he'll likely end up escalating the conflict heavily and lead the villagers to rise up against Polaris after the situation with the curse victims goes down. It's the kind of situation where it's easy to make him into a very flawed individual who can do horrible things, without making him into a monster who'd casually murder people for entirely selfish reasons. As much as Ryukishi tries to get us to just ignore the horrible things his villains do, it never really works out, so even if his plan is averted, the readers would still see him as the guy who tried to murder Keiichi and Mion and whoever else, and he'd probably be even less sympathetic than Takano. He needs that redeemable edge to work as a character.

Plus, taking him talking shit about the branch school (which *is* a joke of an educational institution) as him secretly hating Hinamizawa is kinda stretching it. Him saying stuff like that and regretting it as an adult fits in well with Sakiko thinking her dad isn't anywhere near as dignified and capable as he likes to present himself as.
I'd sooner suspect that whoever's responsible for the political situation involving Keiichi's boss is the culprit than any of the major villagers, be it Polaris or Hinamizawa, especially since this came up in both manga, and misappropriated funds seems like exactly the kind of issue that involves shady government conspiracies.
