Gensokyo is just a place. Same as Kyoto or Suwa. Nobody believes in Gensokyo because it's deliberately hidden and has no religious significance in the way the Buddhist realms are. The Animal Realm and the Hells don't need Gensokyo since they are foundationally rooted in Buddhism and a single village is a drop in the bucket compared to the sheer volume of souls processed through them. The human spirits are not necessary in the Animal Realm the same way living humans are in Gensokyo where Youkai are on life support from near total disbelief everywhere else. The Animal Realm humans are sent there specifically because they were judged to be there, and animal souls just go there.

Kill all the Gensokyan humans off and they'd go onto the Netherworld, Animal Realm, Hell, or wherever Hecatia has things setup; places where Youkai aren't or would be restricted from and thus no one left to give faith/fear/belief. The point of Gensoyko is defeated. You could restrict them but at that point you've got either a shit ton of vengeful spirits which are a threat to Youkai, or a bunch of ghosts and phantoms that probably don't realize they're dead or are aware of their surroundings; then there's also the likelihood of pissing off the Enma for preventing souls from being judged and continuing the cycle. You would be left with no humans to prey on, no one giving faith to you because they've all passed on, and they either refuse to worship you or have no reason to fear you since the fear of death is gone. What are you going to do? Kill them again?
