The first time through that whole sequence, I'd only really run into Nanaya Shiki a couple of times, and so nothing really made sense. Then I'm dead.

What are you talking about? Did you miss this scene? Numerous other instances of Nanaya either calling Shiki a girl or a moron. Plus, Melty Blood, where he makes being badass look easy.

Then there's Actress Again, where he fights Kishima Kouma and they double-KO on each other in a manly fight.
