After trying out a few different parties I can safely assume that "auto-skills" are just permanent buffs/debuffs(unless stated otherwise). Here you can see a character is affected by separate attack and defense buffs from auto-skills. And >>19557119 this girl here always starts a battle with a debuff immunity(a green buff).

If it's a "decreases all enemies' X" auto-skill, then it's a permanent debuff which starts at the beginning of the battle. I'm not sure if these can be clensed/dispelled.
