In Perfect Cherry Blossom, of course ultimately it's revealed that the spring has disappeared from Gensokyo because it's being stolen by an egotistical ghost who wants to make a giant Tree in the Netherworld bloom. However, you might have never noticed that this is in fact foreshadowed by there also being Trees right in the background of the first stage.
