It seems Gensokyo is real, and Yukari enjoys altering the laws of physics to fuck with scientists:

Yukari might not be stronger than Shiki in particular, but there's evidence to suggest she's stronger than the average yama/enma:

Not Gensokyo per se, but she's certainly the de facto ruler of the 'region' within Gensokyo where the games takes place. If anybody could be considered the ruler of Gensokyo, itself, it would be the Dragon. So I guess Yukari is more of a Governor of a sovereign state within Gensokyo. Remilia and Satori are Mayors of their respective regions. Citation:

If you put it into context it was highly likely that Yukari was the one who thought of the rules. She is after all the one who created the Youkai world (in Gensokyo) that needed those laws to be upheld. Actually it has been stated.

If you read the link above the "youkai sage" is revealed to be Yukari.

Yukari had no choice but to come up with the Gensokyo plan, because youkai were about to become extinct. Lucky for her the humans agreed to go along with it. Youkai are more powerful than humans but their kryptonite is quite the bottleneck. Only Suika would stand a chance against youkai exterminators nowadays, because ZUN said humans have forgotten the black magic needed to stop them.
