All the horrible whacky shit Papa Tohno got into is a big family secret kept "in the dark," hence the far (dark) side of the moon. Each route metaphorically "sheds some light" on the full picture.

On the other hand, Arcueid gives you a big old history lesson and sets you straight early on the near side routes. You get a good idea on how shit will go down even early on. Everything is made clear--that is, illuminated--on the near side route.
