She's the same as Hanyuu; she's an alien. The truth is that aliens like Hanyuu are only capable of appearing partially human. Her horns, for example, are as close as she can come to appearing human. I suspect that horns are a trait passed on from her alien form that lost all physical shape once they acquired the means of traveling through the meta. The same is true for Tamurahime in Higurashi Hou. She explains that the world is divided between territories and each have their own sphere of influence. In the entire Ryukishi-verse (which includes Higanbana), spiritual energy is accumulated in relation to how much human influence people have in you with an anchor. Hanyuu for example has Rika but her power comes form people worshiping her. Hanyuu was able to acquire more power due to the paranoia of the deaths. Beatrice got her power similarly with people trying to solve the mystery of deaths on the island. In Higanbana, a Youkai gains power in relation to the rumors being spread about them.

With Seshat, I suspect that her name is a clue: she is an alien deity of knowledge. Seshat was the ancient Egyptian goddess of wisdom, knowledge, and writing. She was seen as a scribe and record keeper, and her name means she is the scribe that invented inventing writing. In essence, she represents human knowledge in every context and form. Her power likely comes from everyone being tied to VR that can wikipedia anything they want. That's how she can interact directly in the VR but also outside of it. If you look at the Character Tips, one of her powers is Ghost--the ability to hide her existence from records--and if she is the one to keep the records of knowledge, it makes sense that she can alter it.

To yeah, my conclusion is that Seshat is an alien, similar to Hanyuu and Tamurahime. The enemy are also aliens that want to consume every human for their own benefit. The two players in this chess match is that of knowledge versus foreknowledge. If all of humanity dies, so does its knowledge.

Final piece of information, deities are not meta-beings but can use partial elements of the meta. This is because they are nonetheless still physical beings unless witches that were born purely from the meta. Hanyuu was the guardian deity and sacrificed herself and became stuck as an abstract in the physical world. Bernkastel is the collected memories from Rika given a name by Rika in Rei and then removed her shackles to roam the meta. Hanyuu explained to Rika that she traveled using a ship that can go through the meta and cover fast distances. Arguably, the highest degree of civilization is the ability to use the meta for personal gain but still being bound to it. I also suspect that 'spiritium' is related to some extraction from the meta in some form.
