I have a folder for each game, with folders for each character inside as well as a group folder. Sometimes it contains smaller groups, like Chireiden, Eientei, or Remi&Flandre.
For multiple characters in different games, I have a folder dedicated for that. It's not the cleanest way, but it works for me.
