A key point you're perhaps overlooking is that these "middle languages" are designed for transcribing two scripts that do not perfectly overlap. Although it is inconvenient to say "Hey these are all D except for this one is Z, it's weird I know," it is essential to understand that there will always be imperfections and exceptions like this when dealing with languages using different systems for differing pronunciation.
Its job is to make someone who can't speak Japanese put together familiar phonetic sounds to correctly articulate the word.
If someone asks "Do you have teese?" they will probably get a response along the lines of "Umm, oolong and green tea, yes."
Thus, the ineffectiveness of the T for CH breaks down communication and the person will be speaking wrong.
