Shirou isn't really Shirou, but a servant called Avenger. The real Shirou is at an unknown location thought the whole game.
In addition, Saber is just present as long as the time loop (which, by the way, almost always starts and ends with Shirou/Avenger dying) continues. When it ends, so does her presence.
