some models can glitched in odd ways. i would need to know the model you are using. but even then i might not know.

if you aren't using any effects you might try using MikuMikuMoving instead of MMD. in fact, i would highly recommend it as MMM's lighting and camera are far superior to MMD's.

i have never encoded from MMD. i also don't know of anyone who does. for me, MMD often freezes at points if i try to export many frames, so it is impossible. plus, if you don't export raw you can't use video edit software to improve the video(using filters like NL-Means to improve video quality, mainly) without re-encoding.

if you don't have memory, you could consider buying a cheap external drive to hold video(or free space for video).
