Honestly, I think it's that she's just really fucking charming. It's all there in AoCF but it took a bit for more people to actually play it and disseminate info about her character. How she's brash and rude but also secretly rather caring, how she actually wants a simple life but her desires run counter to her needs as a god of pestilence, and how she's just overall rather funny. In the end of AoCF, it's actually a twist for once: it's not Reimu who's the hero, it's Joon. Sure she's resolving everything as a punishment, but she also shows that she's good-natured at heart. Suika, Tenshi, and Kokoro are also all the final routes in their games, but they aren't actually being heroic in any way. At the end of AoCF Joon literally saves the world.

tl;dr Joon is actually just the coolest.
