It's not the keyframes, it's a timecode issue. Try this if you're bored, open a DVD using the IFO (for example, "Open DVD" on MPC), remember the total duration of the video (excluding logos and legal notices). Open the DVD with AviSynth (after making the d2v) or open a rip of the DVD. Compare total lengths.

But you don't use chapters or original subtitles, disregard all this.
