Ryukishi only started working with the "storyboard" for the manga during Episode 3, iirc (there was a little comment from him on the magazine about that).

Before that, he didn't really had much contact with the whole thing directly, which is why some of the chapters had some heavy plot-holes at the beginning).

Episode 1 was the biggest victim of this, showing Shannon's corpse at the first twilight, just like the anime.
