The flags are very minimal, and can be labeled as "ship baiting" the equivalent you can find in most battle shounen manga honestly, but it's true that Souji had some cool moments with Alice, especially when he tried to get close to her, then there's that whole scene where he carries her. It's superfluous at best, and unless Souji grows a pair like a real male, I doubt it will ever change.
