I've always found the PC-98 games unique, largely due to their experimental nature. ZUN managed to use hardware constraints to create an atmosphere completely different from the later games, with the only one ever coming close being TD.
I also really enjoy the gameplay of LLS and MS. They're simple, but that's what makes them so easy to jump into and revisit.

I totally get what you're saying. There's something surreal and almost solitary and wistful about the PC-98 games' sound and art design. SoEW stage 3 and LLS stage 4 are great examples of this.

It might just be because of hardware limitations, but ZUN nailed atmosphere with the PC98 games' soundtracks and aesthetics. It made Gensokyo feel otherworldly and perfectly encapsulated the motifs of illusions and fantasy. My favorite examples of this are SoEW's stage 3, LLS stage 5, and pretty much anything from HRtP.
This is why I like TD so much, it does a good job at recreating the atmosphere and overall feeling of the PC98 games. People tend to shit on the modern instrument choices, but I think they were perfect for TD in particular.

Same here, but as far as I know the PC98 games have very limited gamepad support. I'm fine with keyboard, though.
Can anybody who has played the games on original hardware compare emulating the game on np2 to the real thing? Curious how much better the lag is.
