It depends on where it hits. If the Human Village gets impacted as a whole, I can see it easily destroying Gensokyo. It is the only "vital" part of Gensokyo. No villagers, no youkai.
Of course, I'm sure Yukari could pull something with her border manipulation to mitigate the damage, or worst case, Eientei could provide some relief via fancy moon medicine.
Outside of the village, it'd definitely cause an incident, either to deal with the aggressor or the more than likely pissed off, vengeful victim. I would imagine youkai could survive such things though, due to their supernatural characteristics.

People blame the events of SA on Kanako, but it's pretty clear that isn't the case. Sweet Okuu would never do that just because she got new powers. Some master manipulator was likely at work. Perhaps one that wanted an excuse to play and also make Moriya shrine look bad?
