Considering you can get away with having Jesus, Satan, Adam and Eve as characters in a fictional narrative and have them do crazy shit (i.e. kill people, demons, etc.) I really can't see why the Apostles would be a no-no in comparison. Plus, use of religious figures is far less of a concern among Japanese people considering there's also a literal manga adaption of the New Testament and pic related (while tasteful), not to mention other manga that sometimes has Jesus as a villain (Drifters) or as a vehicle for story progression. Don't even get me started on the usage of angels in fiction.
