It's meant to be a reflection of Reimu's overall fighting style, which is alluded to time and time again as being very evasive in nature. Basically put, Reimu is just naturally hard to hit, and that's shown in her passively having a smaller hitbox. This, in and of itself, plays into Reimu's almost ethereal nature.
