Nothing in it is wrong though, Yasu himself even said that being a woman makes him happier and more comfortable than being a man in the new scenes the EP8 manga got for people who still had doubts, and the story is very clearly meant to make us see him as a tragic and sympathetic figure. Of course it does, it's an adaptation made after the original supervised by the original creator. It's just like how those enhanced Persona re-releases supersede the original. Why would he willingly change stuff around in a new official adaptation while somehow not being canon?
