I don't think it'll be that bad.

Look at Alice: Madness Returns. Even if the game turns into another 3D platformer with lock-on combat and slow-motion special effects during the more critical attacks and dodges for the "coolness" factor, the game will still have the beautiful visuals that Momodora is known for. It's just that these will now be beautiful 3D visuals.

Are you aware of Alice: MR and if so, what did you think of it? I think it's worth noting that Alice: MR did have 2D sections as well, in the third chapter and those too were quite pretty.
