And then Matsuribayashi-hen happened (and to a lesser extent Minagoroshi-hen).

One of the things that made the earlier arcs seem much more down-to-earth was that the cast felt far more fragile and vulnerable.

Keiichi wasn't some Shonen hero who could knock out fully grown soldiers with flying Karate kicks. Mion wasn't a master martial artist who could Judo flip someone like Okonogi faster than the eye can see. They were just kids, and when violence took place it fucking hurt. I mean compare all the scenes with the Yamainu goons being knocked out like stereotypical henchman with the parts where Rina or Teppei got bludgeoned.

Ryukishi pretty much wrote himself into a corner with the government conspiracy. He had to turn the Club into a bunch of larger-than-life superheroes for them to beat Takano's forces. And in doing so all sense of powerlessness went right out the window.
