If you have the JR pass and want to visit Osaka, Kyoto, etc... you should definitely get a ride on the "Sunrise Express" overnight train from Tokyo to Osaka (or Osaka to Tokyo). If you choose the community "nobinobi" sleeping car it is free with the JR pass, and if you want your own room it is ~8000yen.

There's nothing like a sleeper train, especially if you are a train otaku. You HAVE to try it.
