The biggest reason people hate on KanColle is that many Touhou circles have been moving on to create KanColle stuff, a community which is far more active, more refreshing to work in and has a greater demand for fan-related works.
Imagine the feeling you'd get if you're into Touhou and all your favourite creators move away from the series you love to work on something you don't particularly care about. You'd probably get pretty salty, but it's hard to fault them since most circles create doujin to build notoriety as mangaka, musicians or artists.

There is also the fact that some people don't like how KanColle moe-fies WWII. I personally don't have an issue with it, but hey, those people exist.
