It sounds like Kyoto has gotten worse since the time I was there, but my advice if you were to go there would be to buy a couple of guide books, like Lonely Planet, and avoid every place listed in them, or go to those places on normal public transport right when they open so you avoid the tourist buses and get through before the crowds build up.
I successfully did Kinkakuji early in the morning, and it was rainy on the day I went to Fushimi Inari so there were rather few people there. Arashiyama seems to be more Japanese tourists, and the area 25 - 37 on that map is pretty much deserted because it's not a tourist location at all.
