Reimu never actually left the Probability Space Hypervessel. Most of post-PoDD Gensokyo actually takes place inside a holodeck-like simulation program. The so-called Hakurei barrier is only a consequence of the finite computational resources of this simulation.
Yukari was directly tasked by Prof. Okazaki with maintaining this barrier, enhancing its credibility and managing input/output of players in the simulation.
The plot of Imperishable Night is about Eirin -who figured everything out, she's not the Brain of the Moon for nothing- putting up a firewall to harden against intrusion by Lunarian hackers, which is why IN staff roll is a rearrange of PoDD staff roll.
Maribel Hearn is related to Yumemi in some way. I don't know much about it, though, but Merry's "Dream World" seemingly has some connection with the simulation and this is possibly why Yukari looks like her. Maybe the Hypervessel's holodeck is powered by Merry's dreams or something.
