There's plenty of similarities between the two, a lot more than other series that Touhou often gets crossover content for. The biggest one I know being the use of mythology and religion for characters and stories; SMT obviously taking from basically all mythology and religions instead of just Japanese myth and Buddhism.
As for the magical girl part, the designs of the demons and gods in SMT are either lore accurate or have creative liberties be taken while also keeping the origin of the being in mind during the process (usually). I don't need to say anything about how obviously different the design philosophy is between the two series' but I will point out that SMT Alice influenced ZUN in making Alice in Mystic Square, alongside a character I forgot the name in the Persona 1 manga basically being Gengetsu.
