Outside World humans believe only to popular youkai, like oni, tengu and tanuki, because how representative they are in modern Japan. Smaller youkai like tsukumogami that live out of folktales and horror stories would go extinct if there weren't a group of humans who feared/believed in them. The humans in Gensokyo live in Meiji era Japan, where they don't have access to modern technology or knowledge, which would debunk the existence of youkai.
Though, when Gensokyo humans can come up with a natural explanation to some phenomenon, it would affect the youkai responsible for the phenomenon. Kyouko is the youkai of echoes, but when Gensokyo humans started believing echoes are a natural thing, her race was at the brink of extinction. Kyouko could be the last member of her race. Even a goddess like Shizuha is low in faith because her "natural phenomenon" of colouring leaves isn't gathering much faith.
Exterminating all humans in Gensokyo would cause a major balance disruption, as the more "least concern" races like tengu and kappa would become dominant and threaten the "endangered" youkai. Gensokyo is meant to gather more not-feared and forgotten youkai and creatures, which would became a safe heaven for them as you said. But the safe heaven would need people in order to work as youkai naturally work.

tl;dr Old-fashioned youkai of natural phenomena and living objects need group of old-fashioned people believing in them. Gensokyo is the place for them to be, as it's basically "the old Japan" and free from modern conceptions, which would debunk the existence of youkai

I guess I just viewed it as nobody else really having the autism (I mean this in an endearing way I swear) to bother, but I guess you're right, that'd make sense. But if they're not getting along then there's no real alternative but to establish separate branches I suppose.
