I've always assumed it had to do with the sheer volume of anime that gets pumped out these days. Character designs are typically kind of bland to make things easier to animate quickly. You can compare Kekkai Sensen and Trigun to kind of see this in play. Two different designers (And the KS designer is very prolific and talented) , but the same mangaka.

I think it's because intentional and smart design always lends a higher artistic value and credibility to a piece. That's why a Sargent portrait looks much better than the 9999th hyperrealistic mindless photocopy painting of a celebrity's head.
In a well-executed pixel art, the artist didn't just paint mindlessly. Instead they think very strategically when placing every single pixel. This kind of limitation and mindset forces the artists to plan and design much more intelligently, which in turns create a much more stronger and memorable piece.

I wouldn't call his drawings flawless. They look pretty rough and eyeballed to me. They're good, but hardly look like 3d renders. As for reference he could have had ortographic views of his designs or even models like Gurney. Besides, technical illustration and ID sketching is hardly new. Just a word of warning; the 99 adaptation of the Greed Island arc in OVA format turns to digital animation and it has that really unappealing early 00's style digital anime aesthetic that's not quite as good as cel and not quite as good as current digital anime.
So once you've finished the YorkNew arc that's when you'll be turning to 11. You get the best of both worlds that way as the 11 adaptation has a lot more flare in the latter half and is what most people like it for.

again, no it's not. you're missing the point. his skill level and the art style in question are irrelevant. if you don't know the answers to basic questions like "what was the screen resolution?" "how big could a sprite be?", "what colors was the palette made of?" or "how many colors could fit on a single sprite?", whether you're talking about the PC98, PC Engine, MS-DOS, NES, SNES, Gameboy, Amstrad CPC, or whatever, you will never be able to FAITHFULLY recreate anything that system is able to display. at the end of the day you can still end up with ugly, chunky garbage depending on your artistic skill, but that's a completely different story.
