Her head is meant to be tilted very slightly down. I'm not sure if I mess that up.

I feel like the I messed up the eyes. It's meant to be viewed sligthly down and normally eyes get straighter eye lids for normal people when the head tilts down. I'm not sure it happens for anime characters that much.
Also the mouth feels a bit iffy, I know loomis tells us to curve the mouth to the curvature of the face but I don't know if it works that well for anime mouths.

Again, you really want to work on your line confidence - getting out of the habit of drawing multiple strokes for a single line can take time but it's very worth it. An inaccurate line drawn in a single stroke will always look way better than a line sketched over for accuracy.

Other things to note, the shoulder needs to come out more and doesn't match the rest of the flow of the arm. Also be sparing about the lines you draw on the hair, you've added a lot of texturing that unfortunately just looks messy - look at other artists and see how they majorly reduce the number of strands and instead favor shapes that convey form rather than illustrating it explicitly.

Doing it on a second layer is fine, if you take a few minutes to watch the process of other anime artists you'll often find that they do two or three additional layers to draw over their sketches. It may seem tedious to draw the same picture over, but the results are usually worth it and when you build up experience you'll find a momentum to get it done quickly.

Focus on the "confidence" part of line confidence, it's a leap of faith to start doing long strokes. Don't be intimidated by doing them wrong, you can always undo - make use of stabilizers (Sai and CSP have them built-in, Lazy Nezumi is great for Photoshop) and hotkey canvas rotation so you can quickly adjust the picture to line up with whatever natural strokes your arm can produce.

I'm limited by my own lack of perspective knowledge, but maybe this might help. The angle of the reference is different to what you have in your picture, it's very close and almost level to the child while your perspective seems to be an odd mix of top-down while still retaining background details.

Overlapping shapes would also help convey depth a bit better - the original clock you had was working with an impossible perspective (get a similarly-shaped object and view it from that angle and you'll see it's almost impossible to see both the back and front planes unless viewing it from a top-down angle).

Hopefully someone with more experience can offer something useful.

I was a bit scared of messing up perspective if i put more things I'll add more things in the future and make it more interesting.

I thought that if I made the vanishing points on the Horizon that it would be ok. I don't have a compass in Clip stuido paint to measure out the cone of vision, so I skipped that.

Work on your understanding for 3d forms, like drawing boxes in a one point perspective, another way is using sketchup or some 3d program and then trace over it, i did not use a horizon line for both of my perspective, but you can try to imagine where it would be, for the first perspective i drew the table first and made sure the window ledge and the chair are aligned to it, if you were to do the first perspective with a horizon line there would be two on from the ground and one from the left

I have a rough idea on where facial features go.

Half way of of the circle are the eyebrows, The top of the head to the eyebrows are one third of the face, the next third of the head is to the nose from the eyebrows then the nose to the chin. However if I put more realistic body parts on it it looks weird like the left here.
What am I meant to do besides put simple lines for the nose and mouth? That's what I see anime artists do.

Then I checked the author and it's him.
He also did Higurashi, Steins;Gate and Ichigo Mashimaro character design.

You don't put a kid who wants to learn about physics behind a 500 page textbook with maths without showing some cool hands on physics experiments. Well, I mean you do if you're a shitty underpaid highschool, but that's a different thing.
Same with drawing, you don't tell someone to read loomies from cover to cover at the start if they're not interested in loomies. That is a guaranteed way to have that person lose interest unless they have some really strong motivation or are autistic.

Tracing can help you recognize what shapes are used for specific body parts, but ideally in my opinion, if you wanna go that route, after you've done tracing you should put that trace on to the side and then try to replicate what you just traced on your own. take a picture of it and then try to draw it as a form of study, I recommend changing the photo to grayscale and try to render/paint that.
this is a play on painting still life but instead of bowl of fruits or cloth it's an anime figurine.
I'll probably do the same once I got my hands on some oils. depends on how you render it boils down to either the method (etc using layer settings and what not) or experience where you just paint traditionally but digitally by blocking shit out first and working on the finer details once everything is set.

Seems kinda stiff maybe try some gesture, i recommend using some soft and hard shading of different, darker hues to make it pop, try soft shading for rounded forms and hard edges for cast shadows (shadows brought about by something blocking a light source).

Also try a more saturated lighter color for the highlights, it's hard to see.

I'm not sure if this applies to all anime or more realistic ones but skin isn't opaque and the colors behind it shines through.
Add a green-ish color round the lips for women since they don't have stubble but do have de-oxygenated blood, this also helps bring out reddish lips. Men have blue/grey here for stubble.
Red for the region between the eyebrows and bottom of the nose for oxygenated blood and gold for forehead since it's more free-er of muscles (there are still muscles in the center bottom there like the procerus and corrugator). The face isn't one tone make sure to keep these colors very low in opacity because they're not that noticeable in real life but still noticeable in people.

That said observe more anime and do more studies of anime to know what colors to use.
