It's not only a level of skill difference, but also a level of effort difference. The webcomic is a side-project shat out quickly in spare time amidst a full-time serialization, the manga is a full-time serialization (that also has the benefit of having no real deadline so Murata can work as long as he wants on chapters -- not to say he doesn't work extremely hard on it, but it means he doesn't need to rush out unfinished art or take shortcuts in order to meet a deadline).
